Always preferred my 3rd person games on consoles (with controller) and 1st person games on pc (with mouse), but now I'm looking for 3rd person games made primarily for mouse/keyboard. Which ones have a good system for targeting/locking on to things?

I'm kind of confused by the question.

Targetting/lock-on mechanics were introduced to compensate for the more limited capability for responsive and precision aiming of controllers in a 3D space, at least, when compared to mouse aiming and while improvements have been made, this largely remains true even today. Any third person shooter designed for keyboard/mouse is probably not going to have those mechanics outside of perhaps one or two specialty weapons whose gimmick is locking on to fire-and-forget.

For melee, I'd consider Dark Souls to have a pretty good hard lock-on system. Very simple, but it works.
Dragon's Dogma has a awesome soft lock-on system that is quite impressive on a technical level. Tell your guy to do a running attack from a standing location and he'll do a running attack to the best target over 90% of the time.

For shooters, I can't really think of any that even have lock-on systems. Did Binary Domain have one? I enjoyed playing that.

While it goes against the Mouse/Keyboard requirement stated in OP, I feel like I just have to second the notion of booting up Dark Souls. It's just one of the very, very few games I can still pick up and have a good time with even after, what, 400 hours or so of playtime.

Absolutely requires a gamepad-type controller, though. Shouldn't be much of a problem these fancy modern time days, though. My own setup features DualShock 4 controllers and InputMapper, works great wired or over Bluetooth. BEWARE of the Win10 Anniversary Update, though, as it tends to break... a lot of things.

Mouse & Keyboard lock-on focused 3rd person shooter?

Well it's also on consoles and to be honest the PC version is a bit difficult to track down[footnote]Not really just not available for purchase digitally anymore due to expire license, so you have to buy the disk which is not rare but not as easy as buying it in GoG.com[/footnote], but I'd say Second Sight, it's the only game that I've played that has a lock on system that takes advantage of aiming.

What does this mean? Ok basically you have to lock on to enemies when you are fighting but you control the aiming reticle at the same time so while the lock-on takes care of the hard part you can still use your aiming skills to fight more effectively by aiming at specific parts of the body like the head or legs or whatever.

Is that the sort of thing that you were looking for? Because that's the only lock-on aiming game that I can think of that benefits quite well from the added precision of a mouse.

This video should illustrate my point.

I seem to recall that Severance: Blade of Darkness had a lock-on system rather reminiscent of Z-targeting in Ocarina of Time.

Of course, my example is only relevant given that melee combat is what the OP is aiming at.

Phantasy Star Online maybe, or Project Eden perhaps?
Divinity II?

The beauty of playing on a PC is that you don't need auto-aim or lock-on mechanisms.
I'm actually not too thrilled seeing more and more PC gamers playing with a console controller..

You're joking? Those two, in particular, have issues with precise camera which is very much dependent on it. In Dogma, it is nearly impossible to target a lich above you, when surrounded by it's minions, or enchantment on pawns when they're moving about.
I'd say Arkham Knight is absolutely above others here.
