Rome Total War has a mod called Rome Total Realism, very interesting, if you haven't heard about it, http://en.wikipedia.org/wiki/Rome:_Total_Realism makes interesting reading. (I have the idea i may be about 5 years behind, i do know ;-) don't mock too harshly)

question about mods, if you install one, does it mean you cannot play the original game unaltered?

or does it in essence create a second game, i.e. two icons on the desktop?

I don't understand, how would you get banned? also would it matter if i was only intending to play the game on my own and not on line?

and right, so once the mods been installed the game is like that for then on..?

Mods generally load through in-game menus (Oblivion has a data files menu for example, which will switch different mods on/off). You'll still be able to play the game in it's unaltered state.

Some mods allow you to re-skin objects, meaning you can make player models or guns become bright, flashing colours. SO NO ONE CAN HIDE FROM THEIR DIVINE RETRIBUTION!

Picture a mod for CS:S where all the walls become clear so you can see through them..
That's why mods get banned.

Now picture the game anti-cheat engine picking up an altered instance running, your game with different files.
That's how it picks up.

Not all games will ban you, just depends on the anti-cheating scanner. If it's something like Steam that you're on, don't even think about it. No point losing all your games.
If it's just the in-game matchmaking service, then mod away. I modded Company of Heroes so I could play with all factions on both sides instead of just being allied vs axis. That was fine to play although I could only play against other people who had that mod.
