Limbo.

Ok, yeah, she'll have nightmares. For teaching her how to game it would work well. It never tries to give instructions, written or otherwise, and works on very basic principles.

Or maybe the new Prince of Persia game (the cell shaded one). It's not a truly great game, but it would teach her how to control an avatar in 3D space quite well and you essentially can't die really.
I agree on limbo.

I started out with Majora's Mask and I came out fine...

Sure, i can't play MM's at night now, and I am scared to touch the damn thing every again, but fine.

Kirby SuperStar Ultra on DS. (Or Kirby Super Star on Wii Virtual Console).

Mario 1, 2 or 3. Or Doki Doki Panic.

I'll just say my first, and go with Yoshi's Island. Try to go for SNES version if you can, but if not GBA also works. NOT the DS version though.

If you want to teach her how to control an avatar in a three dimensional environment, You can't go wrong with good old (or new, rather) Minecraft!
