Jak and Daxter/Ratchet and Clank
Beat to the punch in the second post. This is something that I could see working really well given how large the universes of both games are. Not to mention it would be hilarious. But sadly, the closet we ever really got was that PS Move game...and we don't talk about that one...>.>
(Well there was also the Jak skin for player 2 in Deadlocked/Gladiator but that doesn't count)

GTA: Equestria (playable character is Trevor from GTA 5, naturally)

Nah, but seriously I'd like to see the rebooted Lara meet Nathan Drake. I think they'd get along fabulously.

Super Smash Bros.: Nintendo vs. Sega ! THIS is how the 16-bit console wars should've ended; a battle royale between both companies greatest and most obscure characters! But alas, the crossover we get instead is the much less epic Sonic and Mario at the Olympic Games series.
What would make this better would be the inclusion of Original Sprites mode, wherein you play using the Mega Drive, Master System, NES, SNES, etc original character sprites.

Marvel and DC: Godly Alliance or, Marvel and DC: Age of Amalgam. I want this more than a third Ultimate Alliance and I really want a third Ultimate Alliance...and/or second Justice League Heroes.

Fire Emblem and The Legend of Zelda, preferably as an RTS.

Mario Kart vs Sonic All-Star Team Racing.

Like someone said above; Mortal Kombat vs Street Fighter

How about an actual Metroidvania game?
So much Yes...Vampires in Space/Space Bounty Hunters in 16th Century Romania would be too unique to not be made into a thing.

I would love to see a Type-Moon vs Nitroplus fighting game developed by French Bread. Whether it's got "anime"-style game play (like Guilty Gear, BlazBlue or Melty Blood), or more traditional ground-based gameplay (like Street Fighter) doesn't matter much to me; I like both styles.

I'm sad this is fake.

If I could step up even further, I'd love to see even more Visual Novel companies join in to have their series' do battle.

I lvoe the idea of playing characters who have actual character. Most fighting game characters are fairly one-dimensional, or are based on stereotypes and never evolve beyond that. Often times it feels like I'm just manoeuvring something similar to a chess-piece.

I'd love to see more fighting games with well-developed characters like BlazBlue and Persona 4 Arena. They don't have to be developed within the fighting game's story mode or arcade mode; they just have to be characters who have been developed. They can be developed in another game, and I will still be very happy. I don't mind going out of my way to learn about a character by picking up a different game entirely. I just want to like the characters I play beyond moves and appearance!

Well, after that one month of playing Project X Zone... I'll take a Disgaea/Tales/Kingdom Hearts crossover...

Tales of Disgaea Hearts

Great... Now I REALLY wants this to be a reality!!

(Honorable Mention: Has already been made in the form of the Layton/Wright crossover game...)

Tomb Raider with Uncharted. Seriously, the amount of fans of both games that would love to see Drake and Lara get together for a chase towards some ancient artefact. They'd both be throwing snarky comments at each other while mass murdering innocent animals, ancient warriors and faceless mercenaries for some reason. Not to mention their incessant need to outdo the other and their range of knowledge for history combined.

At least it would make a hell of a short film. Like this one for example;

Imagine that as a game!
