He was trying to save her, by giving her a chance to reawaken and try to destroy GLaDOS again and this time run away. Perhaps by the time Portal 2 starts, it will be long after the 7 hour war, during the events of Half Life 2 and episodes (that's how Portal ties in with Half Life I guess). Perhaps she will give her Portal Gun to Freeman somehow. That would be awesome!
It's been confirmed that Portal takes place either shortly before, around the same time, or very shortly after, Half Life 2, and Portal 2 is centuries into the future. Unless the wild guess about Atlas and P-Body being Gordon and Alyx turned robots, everyone and everything in the Half Life series is long, long dead.

Hmm... I should play this once more. Finished the Orange Box's 'Portal' once and thought it to be allright, maybe it's time to experience it again to understand why people get a boner everytime this one is mentioned.

Certainly is nice to see the link between the games. Also, kind of cool to see the origins of GLaDOS. Makes me wonder if everyone at Aperture is really that stupid.

A lot of it is spread out through articles (I've been a dedicated reader for some time now) but the Overwiki is a fairly accurate source of information, though the dates have always been pretty vague. Blame Valve for that one. This is the best timeline out there so far, though, unless one of the Portal/HL writers decides to make one of their own publicly known.

The whole thing of Portal 2 being centuries later has been in a few articles, a few even on The Escapist.

It's funny how the author of this article has not read the comic. GlaDOS is evil, and it isn't hiding it. It tries to kill everybody the instant it is turned on.

Actually,
GLaDOS was only good for about 1/16 picosecond
if I am correct. Then
after 1/16 picosecond she takes over the facility and tries to kill everyone!
Lesson? Don't give a goddamn Science-Focused AI the whole control for the whole facility!

Portal's GLaDOS wasn't always evil. Well, I guess she was, but she hid it really well at first. This we know from a portion of Valve's official Portal 2 comic which has now been released in its entirety.
"Now I have the cats and the boxes. Now all I need is one more thing." "What's that?" "... A little neurotoxin." "Well, as long as it's for science."

A couple pages after the bit about GLaDOS trying the Schrodinger experiment.
