I'd go with President John Henry Eden from Fallout 3; He one of the first things you hear when you first enter the wasteland, and then he sends a syrge through the wasteland and when you finally meet him face-to-face many twists are revealed. He is willing to sacrifice many lives simply because he believes that America could be rebuilt and the first step is the destruction of anything and everything that might hinder it's reconstruction.

Oh this is a hard one, I would go with Saren from Mass Effect because I like seeing the internal conflict he has

Seconded. You knew he was wrong and needed to be stopped, but you couldn't help but feel sorry for the guy. Especially given what you can convince him to do towards the end.

Kefka never had any other goal except an insane amount of power, and when he got that he decided he was going to destroy EVERYTHING.

Can't get much more evil than that. If only the game had a darker tone, they could have made him even crazier.

He is one of the only villains in FF that I remember that actually did what he was meant to do. Destroy everything.

And unlike his 1st Class-SOLDIER counterpart, Kefka actually ruled the world, for an entire year!
