Thief, Splinter Cell, Metal Gear Solid, and to a lesser extent, the Assassin's Creed series.
In terms of AC, I would recommend 2 and Brohood much more than 1.
Thief (1 and 2), Splinter cell (1, Pandora, Chaos Theory, and Conviction) and Hitman (Contracts and Blood Money) are the best stealth games I'm familiar with. Hitman tends to be more 'puzzle based' than straight out stealth though. It's all about planning the optimal approach to the target and executing it rather than working out details as they emerge.
Thief 1 and 2, Hitman series are fairly good. Open levels with a lot of options. Deus Ex also operates on a similar premise, but isn't as punishing on you if you get spotted, mainly because it's primarily an FPS with stealth options. But the stealth options in Deus Ex are very well done and worth a stealth playthrough.
Splinter Cell games tend to be platformer-stealth, basically a linear progression of challenges. Chaos Theory sort of goes against this trend though, some of the levels are fairly open and non-linear. Chaos Theory is also a little bit easier, Pandora Tomorrow has a ton of "no kills allowed" or "one alert mission over" scenarios.
As has been said try Thief, Metal Gear, Splinter Cell, Hitman and Deus Ex
Also you should check out Tenchu(1, 2, 3 and 4 the others kind of suck), Shinibido, Alpha Protocol, Assassins Creed(sorta), Sniper Elite, Far Cry and Pnumbra(agian sorta)

Splinter Cell: Chaos Theory is one of the best though.
You could look into No One Lives Forever if you prefer 1st person, but a lot of the game isn't stealth at all. Still an immensely good game series though.
Edit: +1 for Dues Ex though, they're most certainly worth looking into.
Deus Ex is hands down the best.
Splinter Cell holds your hand way too much, but it's the obvious choice. Hitman, Thief, and Oblivion are some obvious ones as well.
I never really got into stealth until recently, and my first REAL stealth game (besides Hitman: Blood Money when I was younger and didn't know what I was doing) was Metal Gear Solid 4. It was amazing, although it took me a good portion of the first act to get used to all the controls. I recommend playing all the other MGS games first though, as I didn't, and I could tell how much better 4 would have been if I had the nostalgia of all the other games.
I recommend "Alpha Protocol" you can choose to have a stealthy character but when it all goes pear-shaped as it often does in stealth games you can whip out an assault rifle, shotgun or just use your fists and bust some heads.
A warning that almost everything you do or say to people in that game has consequences e.g things become harder, people refuse to speak to you or the story changes.
