I'm not sure if it counts, but the Core and Waterway segment from Cave Story, especially if you want to wait to get the good jetpack. The water level constantly changes when fighting the core and if you get stuck at the bottom right of the room when the water rises, you were royally fucked due to not being able to get some oxygen. The Waterway part can be really annoying with the currents being hard to swim into in some areas and then the tough jump you'll have to make if you want to save a major character since involves going from a low spot underwater, where movement is gimped to a somewhat far higher spot above water. It just felt like a chore.

And it's not a "level" so much as a "fight", but I also used to harbour a sizable amount of hatred for one Emerald Weapon. At least until I found out about that special materia.
Shut up, it totally counts.

Since getting lost in the Water temple is practically manditory, I'll say that.

I hate that sub level from Star Fox 64, but that's because I had to keep playing it, over and over again.

After running the water temple on my 100 something playthrough I think I have it memorized but damn if the first time made me furious, actually most of it is just a blur of constant swearing and blind rage.

I voted for The Legend of Zelda, on the back of the annoying ass temple in Majora's Mask, but now that you (and an earlier poster) mention it, yes. That level from TMNT is as frustrating as anything else I've ever played, with the exception of Star Wars on the original Gameboy, but that's a story for a less aquatic thread.

Isn't it possible to use a key on the wrong door and make the temple impassable? That's not a challenge. That's broken.

I actually hated Majora's Mask's water level way more than the Water Temple in Ocarina of Time, but still top of the list is the one of the first Sonic game. I never made it past, like, one minute.

I found the old Tomb Raider's (1 to 3) water levels quite enjoyable.

I played it, I just really liked the music for Water Temple. And the Majora's Mask water dungeon had all sorts of pipes, nozzles, and valves!

I voted for Sonic, because the water levels severely slow down the gameplay.
Majora's Mask changed things up since you could be a Zora. It really made things better.

I don't remember hating the Water Temple. I beat Ocarina of Time when I was younger, so I was far too absorbed to care about lacking mechanics. Of course, one water segment sticks out in my mind, and that would be Sonic. Any time you hear that music... sure, it slowed down the fast-paced gameplay, and it made you shit your pants.

I hated the shadow temple more than the water temple in Ocarina of time.

I'd have to say Mario water levels in the first one are a pain in the ass. I played Super Mario crossover only to die several times.

When I first read the Question of the Day, I suddenly got this tune in my head from Mario 64. It's the only song I remember from that game, because I played those levels way too much and too long just to find those little stars..so ye, Super Mario.
