I don't see why anyone ever would be able to compete with Alex Mercer.

He'd have to open up Samus Aran's power armour like a tin can, and I don't think he's ever dealt with Chozo shielding technology. He was unable to eat Super-Soldiers or Hunters without greatly injuring them first; Samus' missiles, beam attacks, and thermal (ice or plasma) weaponry would cripple him badly, at the very least for long enough for her to contain the matter that makes him up and ship it off to someone else to deal with.

Put Alex up against Link or Mario though, hoo boy. They don't stand a chance.
