Maiden Astraea from Demon's Souls comes to mind (Possibly because a roomie of mine's gotten back into it, thus reviving all my old memories of playing it).

What really struck me the first time I played through the game and arrived at her was the moral ambiguity of the fight. There she is simply trying to provide salvation for all of demonkind and lo, you walk in and slaughter her and her loyal knight, Garl. She doesn't want a fight, she just wants to be left in peace! Oh, and the music just amps up the tragic element of the boss-fight.

Um, I never played Zero Mission but Ridley-X in Fusion is pretty much the same as the Ridley in Super Metroid except bigger and harder to dodge. Same music and everything.

I do get the appeal though. One recurring boss I once saw compared to Ridley's role was Death in Castlevania. The dedicated lieutenant of the main enemy. Always difficult despite having appeared in over 20 different games. Always showing up as a late-game boss without any gimmicks, just a hugely destructive arsenal of scythes, with my favourite version of him probably being in Portrait of Ruin:

And in this fight he actually is holding back, not using his transformation.

I do feel he is way easer though, probably because he doesn't move as much as his attack pattern is different. Also, in Super, I tend to fight him with all of the energy tanks (14) and it's harder, while in Fusion I fight him with 12 energy tanks and it's easier.

Recently I finished Arkham City and the Mr. Freeze fight was very memorable. You were forced to change your strategies after every successful hit. It was really refreshing being forced to change your strategy right after playing mash RT to win Skyrim.
