Unreal games, pretty much all good.
The RPG series Grandia for Playstation and Playstation 2. A very good series but not very popular.

Project Eden. A puzzle game set in a mega city, it reminded me of Ico, make of that what you will.

American McGee's Scrapland. So very under-rated. Great setting and atmosphere with pretty different gameplay. It also has the coolest box art of all time and you can get it for cheap.

Clive Barkers Undying. It's very much like Bioshock, if you've played it you'll know what I mean. Even the Irish accent, christ.

Startopia, a space-station sim. I liked it when I was younger, I don't know how well it's stood the test of time. It does have hitchhiker's guide style encyclopedia entries.

I mentioned Lost Kingdoms 2 earlier, man that game was awesome. Underrated too.

I have something to add, Trace Memory, for the Nintendo DS

I never even owned it but remember how freaking awesome it was from the short time I actually spent playing it. If only it wasn't ridiculously priced nowadays I'd definitely buy it.

Another somewhat lesser-known game that I loved when I was younger is Digimon World on the PS1, certainly on a par with the original Pokemon games, if not more enjoyable.
