Personally i think the crystals are causing conflict in order to maintain their status as gods because the government are actually making health potions that remove the necessity of the crystals in a Max Webber-ish way.

But what's going to happen in that scenario when they destroy all the crystals? Then they'll have nothing left!

Plus, it's still not very nice to turn living thinking beings into drinks.

My theory is mainly based on three observations
1: JRPGs almost allways end with the character killing a godlike figure who is presumed to be good by a large number of people
2: this comic tends to make fun of conventions and tropes in the plots of videogames and as such the idea that the authoritarian government are actually the good guys could be the sort of twist that would occur
3: (and this is not meant as a criticism, merely a neutral observation) this comic is made by atheists
