I wanna be the guy (IWBTG). - http://kayin.pyoko.org/iwbtg/
If you could manage to learn it in a short time, Dwarf Fortress. - http://www.bay12games.com/dwarves/
I don't know if it still classes as indie as they got a publisher and released it,
but anyways. Mount and blade. - http://www.taleworlds.com/

Don't know if you would count this but And Yet It Moves is making some waves, the idea is really interesting and well executed.

Dofus Arena: http://www.dofus-arena.com/en/ (the only serious turn based tactics games in the world that is multiplayer only + it's good)
Teeworlds: http://www.teeworlds.com/ (probably the best 2d multiplayer shooter sidescroller nowadays)

Agree with iji, mount&blade, IWBTG, dwarf fortress, cave story and others that I forget now.

Aquaria and Defcon are the only two indie games that I have bought (and therefore the only two non-free indie games I have played).
They are both really good.

Battle for Wesnoth: http://www.wesnoth.org/ (not exactly indie but open source)

Also I fully agree that cave story, iji, knytt stories, dwarf fortress and aquaria are must plays.

I suggest Facade.
It can be downloaded at: http://www.interactivestory.net/

It's a few years old, but it was created at the University of California Santa Cruz to explore just how interactive a narrative story can be. A single play through is short (maybe 10-15 mins), but you'll only see a piece of the whole story, so replaying it is definitely worthwhile.

A better solution would be to play 365 days indie games :p .

Still, 30 days should be enough to play the real classics (cave story, iji, dwarven fortress, knytt) and recent big titles (dofus arena, aquaria, world of goo, geneforce 5).

edit: to clarify, with "big titles" I mean games that aren't just made with flash/game maker (not that those are always bad, but there are too many of them) and/or games that took a lot of time to make.

From what you said in your article, I'd say Lost In The Desert would be right up your alley:

http://gmc.yoyogames.com/index.php?showtopic=393247

Or maybe A Cure For The Common Cold:

And, as much as I hate to plug myself so shamelessly:

Personally I've enjoyed some of the Japanese indie games (they call 'em doujin and often rip characters straight from commercial works but it's still the same thing, independent game development) even though I don't understand a word of their story. Bunny Must Die [http://www.platinedispositif.net/games/bmd.htm] (kinda like Metroid or Metroidvania with the now ubiquitous time control features), Hitogata Happa [http://www.platinedispositif.net/games/happa.htm] (bullet hell shmup with kamikaze mechanic), Scarlett Weather Rhapsody [http://www.tasofro.net/touhou105/index.html] (fighting game with bullets but not the WarTech kind), PatchCon! [http://www.tasofro.net/patchcon/index.html] ("tower defense" but with mobile units instead of towers) and such but these are only sold at retail, not online and getting them outside of Japan without warezing them is difficult (well, order them at the right store [http://www.paletweb.com/] but still much less convenient than a download) and takes a while so they're probably not suitable for your journey (plus they tend to be designed more conventionally rather than the experimental kind of indie game you seem to be looking for). Considering I listed two games based on Touhou here maybe pointing at the Touhou main series [http://www16.big.or.jp/~zun/html/game.html] also makes sense...

I'll go dig into my list of free games for easier access...
Cho Ren Sha 68k [http://www2.tky.3web.ne.jp/~yosshin/my_works/index.html] (shmup)
Kenta Cho's games [http://www.asahi-net.or.jp/~cs8k-cyu/index_e.html] (mostly shmups, inspiration for the commercial game Blast Works)
Frequon Invaders [http://home.comcast.net/~arch.robison/frequon.html] (not Japanese but a great game to confuse onlookers)

Oh and how could I forget the evergreen Crimsonland [http://www.crimsonland.com/]... EDIT: And Sigma Team [http://www.sigma-team.net/] (I think they're indie), the creators of games like Alien Shooter, Alien Shooter 2 and Zombie Shooter...

Yeah, I haven't played that, but it seems really cool.

However, one game I have played is osmosis, and that's a really cool little thing. You can find it on Steam. Same with And Yet It Moves.

One game you should also play is Braid. I don't know if it's really an indie game anymore, given how much press it got, but its a blissful experience. It's absolutely mind blowing.
