Anonymous exists to mock the world. To bring balance to the retarded, insular communities that can only exist unchallenged on the net. Whose members-only forums are a breeding ground for antisocial and basically unacceptable behaviour.
Who else stands up against the society of furries, emos, people who dress up like anime characters, perverts and fetishists of the world? Anonymous takes on these outcasts in their own back yard and forces them to examine themselves for the sickening mess that they are.
Sure this might polarise some of them yet further against the world. But if one, JUST ONE furry decides to repent and discard their fursuit after a thousand btards descend on his forum and flood it with guro porn, then my friends, the battle is won.
Scientology is kind of like a real-life precursor to a furry website. Its members know no world outside of the orgs, and they are drawn deeper and deeper into the subculture until the subculture is reality, and reality is the fiction.
Scientology's recruitment methods are slightly more sinister than a furry website, who might lure new members by placing their URL on some pictures that they festoon across the web like so much repugnant confetti. Instead Scientology pray on the weak and mentally feeble by offering them "Free stress tests" which promise an escape from their unpleasant modern lives. Once the fish has taken the bait, a process of indoctrinarion begins that it is extremely difficult to break free of.
I think Anonymous attack the cult for a number of different reasons. Some did it purely to see what would happen, some for the "lulz", some out of a genuine hatred and resentment for the church, and some because they've made friends at the initial protests and they have this activity in common now.
I think at this point the curious and the lulz-seeking element has gradually waned away, leaving a hard core of protesters who continue every month to try to make a difference to the world. We've already done so online, there's countless camwhoeres deleted myspace profiles and closed fetish forums to attest to that, and now the next step is to take it into reality.
