I've got a few songs that come into mind.
The second intro to To Aru Majustu No Index 2 See visions by Mami Kawada.
Pokemon intro 8 Japanese version Symphonic Medley, it just sounds soothing.

Many series have great intro/end credit music, such as FMA and FMA:B, Soul Eater, Gurren Lagann, some Bleach, Death Note, Inuyasha, Cowboy Bebop etc... I actually have a playlist of all the best ones of these, but they don't really constitute music IN the anime itself.
Overall, I have found myself loving the style of Shiro Sagisu, the composer for Bleach. He just seems to be able to make so many different styles of music and yet have them all work and sound really well, not to mention many of the tracks use awkward synthesized sounds that I would have no clue how to write music for, but he makes it sound great. Some of the most resent remixes of older songs in the latest movies OST are amazing, I just love his work. It's one of the reasons Bleach is my favorite.

My favorite anime OST's are Cowboy Bebop, Baccano!, and FLCL. I just love jazzy tunes of the first two, and FLCL is just amazing. As for OP's and ED's, there are far to many to list.

Well I don't feel like going to get the songs, but Tabi no Tochuu the opening theme to Spice and Wolf is one of my faves. Theres also Key of the Twilight, The World, and the closing song to .Hack Sign. That anime had a fantastic soundtrack.
And if anime movies count. The entire Porco Rosso soundtrack is just amazing. Studio Ghibli doesn't disappoint if Hayao Miyazaki is in charge.

It's a tie between the music featured in Eureka 7 and Cowboy Bepop. Both series had awesome music, both in show, and openings/outros. If you haven't heard any of the songs, fix that...now =P
