I recommend Furi Kuri to EVERYONE. It's one of the few anime I've seen, but I watched it in its entirety in one afternoon and it makes me happy.

It has the sci-fi angle covered, as well as a confusing plot (though probably not confusing in the way you're asking).
You mean Fooly Cooly? The 6-episode anime?

Boogiepop Phantom. The name would probably drive any sane person away but if you give it a chance you will find a really good horror series that will be entertaining if not beneficial to your sanity. It has some complexity and references to people like Nietzsche and Pynchon. There is a mystery story about linking unusual serial killings with local mythology. The opening theme is sort of funky.

i'd say Code Geass Lelouch of the rebelion its got the Sci-fi thing. What with the giant fighting mecha robet stuff and it has a pretty deep story.
will second that recommendation along with adding
Gundam Seed and Gundam Seed Destiny.
Paranoia agent (don't know how anyone could not like this)

If you are watching anime FLCL is pretty much required viewing. it's only about 6 eps long so not a huge obligation. It's the closest thing to true manga a anime series has ever been though. ...darn it someone already brought that up as well... geez...

oh well the gundam seed series both parts then..

Akira is always a good start, an excelent anime sci-fi movie, directed by Katsuhiro Otomo, who spent 10 years writing the manga it was based on (the manga is better btw, but the movie is still very good.)

Jin-Roh: The Wolf Brigade is a sci-fi movie, complex and thoughtful, and overall just well done.

Mushishi this may or may not meet your tastes, but I've liked a lot of the animes you mentioned, and I absolutely loved Mushishi. All episodes are standalone episodes, so the plot never gets too complex, but they are all deep and thoughtful, as well as beautifully animated. They tell the story of a traveling doctor who goes around a fantasy country treating people who are plagued by Mushi (think supernatural germs, although that is a gross oversimplification of the premise).

Fooly Cooly/FLCL/Furi Kuri are all different names for the same 6 episode long OVA series. The plot is definately intricate, it's quite funny all the way too, and to oversimplify this plot too it is a coming of age story, exploring the relationships the main character has with his family, friends, etc...

For your Sci-fi wants, I'll recommend Gundam 00 and FLCL, but for general anime, you really should check out Bleach and the Melancholy of Haruhi Suzumiya.

Not sure if you've seen it, but Dennou Coil seems to fit your bill nicely.
It's about some children in a town that's incorporated a part-digital infrastructure, where they can see certain things and manipulate them via VR goggles. Nothing like any other anime I've seen, and the story ain't half bad either.

Full Metal Panic! (Original, The Second Raid @ Fomuffu) Are also all worth the watch, but they're pretty well known, so you've probably seen them.
In any rate, they're about a squad of mercinaries who fight terrorism and other military groups with nasty intentions. This is done via Mecha's they call "Arm Drones"
The "Original" and "The Second Raid" are all action packed and story driven, but Fumoffu is more of an every day life anime with humour added to the mix.
They're all good though. Fumoffu especially cracks you up if you've seen the other two.

Considering you mentioned "Fantasy". I'll go ahead and recommend Blood+ aswell. It's about Chiropteran, who is a kind of monster that eats humans (original, isn't it.. A monster that eats humans!) Anyway, this show is about a girl named Saya, who is under care of an adoptive family. She can't remember much of her past, since she suffers from amnesia. One day she is confronted by one of these monsters, and a mysterous cello player named Haji rescues her. She then learns that she is the only one who can defeat the «Chiropteran», and we follow her journey from there on.

I might say Last Exile. It's steampunk, so it's kinda fantasy/sci-fi. It's more on the Sci-fi side. It has a nice deep story, though it goes really out there at the end with the sci-fi stuff.

Other things to like about it:

- It's a mini series of about 25 or so episodes. No insanely drawn out story.
- It has likable characters. You even care about the bad guys.
- One of the main character's names is based off the name of a Carthaginian general.
