Well all I've seen is Higurashi and half of Texhnolyze (i'm watching ergo proxy now, i'll get more into anime over the holidays ) aaand Higurashi ALMOST made me cry, but not quite. Massacre arc was awweessomme.
Well... I'm not into anime much but I cried a little at the ending of "Wolf's rain". Well not the EXACT ending, but the moments before it.
Here is why
Wolf's rain had one thing done really well, it got you attached to it's characters. And in the end episode they all die. And I don't mean in the silly "oh he goes off screen and you never see him again" no they all DIE. In a violent but not gruesome way. They die and you know it's the end. The entire episode is created in such a way that you just CAN'T not shed a tear if you got involved in the story
Other than that none really. It's funny how cartoons make me cry more often than actual movies. Guess they can transfer emotions way better (by not being limited to the way the actors are performing).
Also Wolf's Rain is a really good anime, if you didn't see it yet. See it.
Most of all, these two: Ginga: Nagareboshi gin
Ginga Densetsu Weed
I sincerely recommend these two series for anyone who likes dogs and great anime. They are very well known in Nordic countries especially, but not that much elsewhere.

Fullmetal Alchemist
and
Death Note
To tell the truth, I've never really cried for any anime, evil some that were previously mentioned, but that ended when I saw Clannad After Story
parts that touched me most:
1. Nagisa's death
2. Ushio crying in Tomoya's arms
3. Tomoya telling his father he can finally rest
4. Ushio's death
You should spoiler your spoilers, because you can and it's what all the nice people do. Reading your post made, at least, me never to watch that series.

Yes, it was all a part of Lelouch's grand plan in the end, but that didn't make me like it. I didn't want that ending. I admit that it was a proper ending. I admit that it was probably the best ending possible. But that doesn't mean that I wanted it to end like that. It was an awesome series, though.
OT: I can't think of any anime that made me cry. Or really anything that ever made me cry. I've felt bad for characters in a series/movie/book/game, but not to the point that it drove me to tears. Sorry.

Wait. What!? But even Suzaku seemed to think he was dead. Why would he lie to his own friend? I did hear there was talk of a new series, so I guess that would make some sense. Still, everyone I know thinks he died. It's not often that we all misunderstand something like that.

Sorry, not very PC savvy.
But all in all, it is a great series and should be watched, at least give it a try, besides, I also read spoilers, although not intentional, prior to watching the series, it made it all the more reason to see how it lead up to those moments.
