First season of Nanoha. Whips and Fate were involved.
Nanoha StrikerS. Most of their awesome moments were also heart-wrenching.
Nanoha's fight with Vivio, Subaru going berserk when she sees Ginga as a bloody mess, and Caro, standing in front of their burning home, with tears streaming down her face, as she summons Voltaire.

When Takumi dies and Mai goes berzerk
A good 3/4ths of Elfin Lied.
Not anime, but from Avatar: The Last Airbender. The individual stories inside Ba Sing Se. Iroh's story, specifically at the end followed by "In memory of Mako".

One Piece, this scene. A Character called Brook has a flashback of his past about how his crew of musicians die one at a time from poison as they play their last song together. You can skip to about three minutes and thirty seconds in if your impatient.

You have to watch the show to understand just how sad this scene is.
A similar scene in D. Gray Man got me crying, there's this exorcist that can undo any damage done to anything for a certain amount of time, but after that time all damage undone will dealt anyway. During one fight on a boat all the crew-members get killed, but they can still fight due to this ability, however after the fight the Exorcist must stop her ability and thus letting all the crew members die. That's a very sad scene.

Cowboy Bebop, Though I loved the ending, it was just too soon!
That also applies to Samurai Champloo and the Rurouni Kenshin OVAs

Gurren Lagaan. It's one of the most badass animes I've ever watched.
I also sobbed at Fate Stay Night, Chrono Crusade, and One Piece. Yes. One Piece. Don't anybody tell me that the Laboon episode in Brook's flashback is not sad. XD
The ending of Code Geass nearly broke me. XD
And some moments in Fruits Basket were quite emotional.
holy Crap! I forgot! yeah GL's ending wrenched more than just a tear from my eye!

Elfen Lied.

Normally I don't care if something bad happens, but fuck... you gotta watch this. It's only 13 episodes long so it won't take too much time.

Lucky Star, nothing sad happened in the show but it ended, it was over, never would there be a new episode of Lucky Star EVER! :-( and it was the best anime ever.
Sort of how I feel about Azumanga Daioh. It had an ending and all, pretty satisfying one at that, but I just don't want it to be over. V_V

another would have to be from Akira when Tetsuo begins to lose control of his power and his body becomes deformed. His body pulls in Kaori - Tetsuo's girlfriend. Eventually Kaori is crushed to death. I felt bad because she was the one character who wanted to help Tetsuo while the others looked down on him, but because she remained by his side, she is needlessly killed

Well, I never actually cry from watching a show or movie (I guess I'm just strange like that), but nothing was as sad as the movie "5 CM Per Second." It's just so... :(

The closest I've come to crying while watching an anime was during Hoshi no kaabii (Kirby of the Stars) specifically the ending of the episode 'Goodbye Snowman Chilly'. At least I think thats what its called. Also, some of the episode 'Sentimental Kirby'.

Clannad... that is all.

Oh and the ending of Code Geass R2. That also made me shed a tear.

God damn ninja... >_<
The ending of Code Geass R2 just made me angry.
Lelouch died by the hand of Zero who is now Suzaku.
Yes, it was all a part of Lelouch's grand plan in the end, but that didn't make me like it. I didn't want that ending. I admit that it was a proper ending. I admit that it was probably the best ending possible. But that doesn't mean that I wanted it to end like that. It was an awesome series, though.

OT: I can't think of any anime that made me cry. Or really anything that ever made me cry. I've felt bad for characters in a series/movie/book/game, but not to the point that it drove me to tears. Sorry.
lol... um. he is not dead Dude.. lol. Did you not understand the ending? He was going to Fool the World again in to making it a peaceful Place Who you thing is Driving the Horse Cart at the end With the witch on the back?
Wait. What!? But even Suzaku seemed to think he was dead. Why would he lie to his own friend? I did hear there was talk of a new series, so I guess that would make some sense. Still, everyone I know thinks he died. It's not often that we all misunderstand something like that.
Didnt he make himself invincible in one of the last episodes. Instead of his father. I really cant remember but something like that.

Also.. I think the ending was ment as them wanting the veiwers to think that it was the right thing to do. Honestly i believe he should have taken over the world and recreated it in his picture. Would have made for a much more original take on the hero goes villian style.
