I think it really depends on your level of belief and point of view. I hate to use this analogy, but it's the best and only one I can think of.

Nazis who joined the army to eradicate the jews literally thought they were cleansing the world. They truly believed that by murdering every jew on the planet that the world would become a better place. An idea proven false, but nonetheless, it was believed and attempted. It would have been a good deed on the part of the German people, if it wasn't so bat-droppings crazy.

Good and evil is based entirely on perspective set on a limited scale. That scale usually encompassing earth, with the whole "Greater good of mankind" and such. If by some crazy series of events, you were being forced to make a choice between throwing a bag of kittens into a lake or save your girlfriend. Let's just say you drop the kittens, as they come in the box loads for free anyway. To the girlfriend, your a hero and promptly start making out. To the kittens, you were that guy holding the bad and throwing them into a lake before hungrily munching face with some chick while they drowned.

So this whole "Evil for a good cause" thing is as if you were some random third guy who showed up with a gun and killed you and the other guy, saving both the kittens and the girl. No one is happy and thinks your a douche, so was it really worth it? (I'd say hellz yeah, but that's just me)
