I know this is very very early to discuss, but in finishing up the last side missions and riddler stuff I found a lot of clues and allusions to a sequel.
And that got me thinking who would able to take on the role of Arch villain?

"SPOILERS"

So far I have only seen seen mention of Scarecrow in a riddle, that is a pretty major downgrade from the role he had in Arkham Asylum, making me think they may be saving him for a sequel. He is one Batman rogues gallery capable of pulling off a major plot that could cover the length of a game.

There are many more little clues, but they are vague and could pretty much be from any Batman villain.

There is the secrect radio messages that says, "you will pay for what you have done to me", "I will return Batman" and finally "I am your darkest nightmare Dark Knight, Gotham waits for his savior". These you get from decoding numbers, which I have not done myself, so take it with copious amount of salt. Now the "nightmare" part makes me think of two things, although a lot of people could take the title of Batmans darkest nightmare, but these two stand out: Scarecrow again, you know feargas -> Nightmare etc. The other is Jason Todd, not a very good character in the comics, but in the animated "Under the red hood" he is the personification of a lot of fears of Batman; he feels he is personally responsible for both Jasons death and the killer he becomes upon returning. Jason is like Batman without restraints.

Also the side mission "Wathcher in the wings" ends with a prophecy from Azreal:
"Dark days are coming Batman. The propehcy is comming true. You are the warrior who will close the gates of hell. You are the one who will save this day and in doing so events will occur that you cannot stop. From the ashes of Arkham, the fires will rage and Gotham will burn. And you, you will burn too."

My thoughts on the other guys we have seen so far:
I think the joker will play a role in the next game, but he wont be personally present.
For one, resurrecting him, whether by the "hahaha I was never dead Bats" or by the lazarus variant, using him again would rob a lot of the poignancy from his death. And there is still Harley... and the little Jokerling.
Bane would traditionally be a major plotter, but his depiction in the games so far puts him more in the henchman category.
The same is true for the Mad Hatter he is simply too mad, although I do like his serial killer vibe.
Clayface was "killed" by being thrown into a lazarus pit...
Talia and Ra's al Ghul´s major MO is returning from the dead, so I think they will at least get a mention or something.
And I am 100% certain we will see the Riddler again, just not as the primary villain.

There are two villains we have not seen in the game so far that could pull off a big enough plot, but which I dont think will be featured for various reasons:
Maxie Zeus, he is really just a mob boss with a silly gimmick, but the same is true for Two-Face and Penguin, so we may see him in a similar role.
Prometheus, the "Anti-Batman", but mostly in conjunction with the Justice League. He could be used to introduce snippets of other DC stuff, but I dont think so. These games work because they are Batmans world and villains.

The last thing I think we can we take from especially Azreals propechy and the last radio message (Gotham waits for his savior) is that we will get to play around the entire Gotham City, which I like. Especially if it means we will finally get to drive the Batmobile or fly the Batwing :-D

I'm not entirely convinced Azrael is going to be particularly helpful.

I think Ra's will have more than a cameo.
Scarface hasn't been seen with a Ventriloquist.
Dr. Hurt is a dark horse candidate.
Black Mask could be used in theory, but on the other hand, that DLC.

Maybe they could have a mcguffin that lets Deathstroke appear.

They could jump the shark and have it be Darkseid.

I still have to finish all the Riddler and other side missions. But I think Scarecrow would be the best bet for a villain. His absence was very conspicuous from this game. I mean they even had Croc in Arkham City according to all the background info. And considering we saw that Scarecrow survived and apparently had some Titan serum, I was really surprised that they didn't use him. Which makes sense if he's supposed to come back in another installment as the Big Bad. Or at least as an assistant to the Big Bad (think along the lines of Strange's role).

It's hard to judge whether the Lazarus pit was destroyed or if Clayface merely clogged it up for a bit. If they somehow retcon the destruction (which in Batman mythos, is extraordinarily possible) Ra's could make a return, though as a side villain, since his big revelation won't be big at all if done AGAIN.

Have you finished Hush's side mission? Now THAT's sequel hook if ever done fantastically.
Aren't there dozens or even hundreds of Lazarus Pits all over the world? And what effect would the pit have on Clayface? That was my first thought when that happened. Though, I agree Ra's wouldn't be a major villain. Likely it would be some side mission or minor plot point involving Ra's and Clayface.

You know what would be made of awesome is if the next game featured Dr. Hurt and Hush going to war with each other, opened up all of Gotham as a map, gave you access to the batmobile and batwing, featured in game/online co-op, had actually really good boss fights, and at the half way mark of the game you gained a sinestro corps ring and ring attakcs

So I just finished up the last side missions last night, and yes I definitely think Hush will play a role in the next game. I just dont think he will be the Big Bad.

Also I found the secret room where Scarecrow has been running experiments: http://www.youtube.com/watch?v=9wpN4qcWgrA

It contains a lot of bugs in boxes, which makes me think Scarecrow may have found a way to spread fear gas over the entire city via the bugs or something.
