I finished Arkham City's main story with the intention of wrapping up the side missions and trophies after as i had been told i could. However, immediately upon entering the city after beating the main story all of my side missions had dissapeared (with the exception of one or two). The one i mainly wanted to finish was identity theft mission but where there should be a victim at the end of a blood trail there isn't, thus preventing me from getting any further. Do the side missions go away after the main story is completed?

Not that I'm aware of. I know the plural of anecdote isn't data, but at least in my case, I was able to finish the Identity Theft storyline after the main game had been completed.

Didn't Yathzee say something along the lines, some sidequest you can't do (or finish) after beating the game apparantly.

Yathzee Mentioned it in his Zero Punctuation review of it. The Side Missions (with the exception of one or two) stop beeing available when you complete the game. So either new Game plus or a Regular new game would be appropriate.

I'd go for New Game Plus personally.
