MGS bosses have to among the best. Anything Treasure, and Shadow of the Colossus too.

Ganon from OoT. That was THE boss back then.

Yeah, he was tough. Bongo Bongo was also pretty good as well though, and I liked the two witches, but probably just because I found them funny.

But in terms of the "best" boss ever... let's go with ALL THE GUYS from Shadow of the Colossus.

Man, that guy was one badass mother-Fer. I got killed so many times.

On topic, Ganondorf from LoZ:TP. He never dies, in the end he just stops moving (and begins to wait for next time).

Now there's a hard boss.

Just cause I just recently beat it, Dark Sector. All the bosses have some form of a one hit kill. They're pretty easy once you know what to do, but I still hate them.

No boss battle really sticks in my mind. Maybe battling the evil kid with the evil keyblade in Kingdom Hearts.

Took me ages to beat that.

The final boss fight of Mega Man 7. If you can win without using special weapons or healing items, you rock.

Any Megaman boss (original 8-bit) was pretty fun, especially when you won with one sliver of health left. Zelda has had some of the best though. My personal favorite was Dark Link, although he was more of a mini boss. The moment where your shadow disappeared was stunning for me.

Psycho Mantis from Metal Gear Solid. The battle itself was awesome and different. Still my favorite boss fight to this day.
