Half Life and Halo really are nothing like Metroid Prime.
Zelda is more like Metroid than those games.
Honestly I'd say Dust: An Elysian Tale is more like Metroid Prime than those games (in actual gameplay, not 'theme').
Shadow Complex is kind of 3d, I'd count it as 3d, it's just a side-view. It recently got a remastered PC release if you didn't get a chance to pick it up on 360 when it first came out. Really good metroidvania style game.
It's easier to give you games like this, though, because they're basically "Super Metroid" ; unfortunately there aren't too many 3D games with similar gameplay.
Honestly the only ones that come to mind are Darksiders (which is basically God of War combat with exploration, items that you use to solve puzzles, open up areas, and stuff like that) or Batman: Arkham Origins / Batman Arkham Asylum. It's much more narrative driven than Metroid, but a lot of the gameplay is similar. There's exploration but mostly side-stuff that you might not care about.
I don't think there's anything that gives that same sense of isolation that the first Metroid Prime gave. Maybe Hard Reset. But it's not like Prime mechanically. Stalker might have the atmosphere, but it's a bit more shooter and less Metroid.
There are mods for Half-Life 2 and Halo:CE that are basically Metroid total conversions; I've heard good things about them but haven't played them myself.
If you find something better, please let me know, because I'm craving MP so much I might actually go play through it again one of these days.
