Yeah, the series hasn't been the same since. Really, ever since the beginning of the Mr. Dark ark, the series has had bit of a dip in quality. And the ending to that ark was anticlimactic as all hell. :\

I'd also like to vote for Hellboy, The Boys, Preacher (blew me away), Hellblazer, 100 Bullets was ok, and the Allan Moore Swamp Thing.

The Walking Dead (first 3 compendiums; covers most of the biggest moments in the series)

Sin City (any of the first four volumes)

Runaways (a Marvel comic, but it's still fairly indie, and had some incredible plot twists)

I have no idea what happens after that, I found the crossover so offensively bad that I turned my back on it forever. Then again, I never really felt Fables was that good anyway.

Y: The Last Man is the best. Fables, Transmetropolitan, and Runaways all kick much much ass. Planetary and the Authority are good for superheroic stuff outside the Marvel/DC world. And correct me if I'm wrong but I don't think anyone's said Scott Pilgrim yet, and I intend to correct that immediately. It's wonderful
