What, no-one's mentioned Jimi Hendrix's cover of Bob Dylan's "All Along the Watchtower"? Hell, even Dylan prefers it!
I'm doubling that with Bear Mcreary's version of the watchtowers.

Also, Mötley Crue did a cover on their own Shout at the Devil in 97 which is a lot better than the original. Not sure if it counts since its a cover on their own song, but what the hell.

Anathema's cover of Better off Dead, original by Bad Religion. Its simply brilliant and this is coming from a massive Bad Religion fan.

Disturbed's cover of Land Of Confusion.
Killswitch Engage's cover of Holy Diver.
The Black Mages cover of One Winged Angel (Yes I know that they are technically made by the same people but I don't care)
Apocalyptica's cover of Master Of Puppets is fairly awesome.
Metallica's cover of Iron Man is as good as the original.

Although Faith No More seem to do fairly straight covers, which is something I normally consider a waste of time, I consider their choices interesting enough to get a pass, or maybe it's just that they can do no wrong! I mean, how many rock bands cover Metallica, or Black Sabbath, (and yes, I know FNM covered War Pigs early on), Faith No more are off digging thru the Bee Gees archive or introducing Sparks to a new audience. (yes this is all horribly biased because I think FNM are the greatest thing ever!)

My main rule for a cover version however, is that if you can't bring something new to a song, why bother doing it, the current tidal wave of sewage that is X Factor, American Idol etc, where they give people 15 minutes of fame for being a glorified karaoke singer is just very poor imo, and no, just doing everything in 'big band' style without a sense of irony doesn't count either.

As an example, here's the Polyphonic spree, covering Nirvana's Lithium, in a quite different style.

A Perfect Circle's cover of Imagine is better in every conceivable way to me.
I'll have to objectively disagree

Manson's Sweet Dreams is much better than the original, mainly because they use INSTRUMENTS.

George Michael and Mary J. Blige covering Stevie Wonder's "As" (although I'd call this more of a toss-up)
Earth, Wind, and Fire covering the Beatles' "Got to Get You Into My Life"
Red Hot Chili Peppers' covering Stevie Wonder's "Higher Ground"
The Presidents of the United States of America covering Ian Hunter's "Cleveland Rocks"
Smash Mouth's covering The Monkees' "I'm a Believer" (yes, it's a guilty pleasure)

The Solitude Aeturnus versions of Ozzy's 'No More Tears', Iron Maiden's 'Hallowed Be Thy Name', and Black Sabbath's 'Heaven And Hell'.

Maiden's live version of Hallowed is best though.
