It's not a particularly deep or complex song, but it's about a complex issue and that seems to be good enough.

like Hallelujah(rufus wainwright)
NO, if you are going to use Hallelujah then I demand, for the sake of your music taste, you use either the Leonard Cohen or Jeff Buckley version.

Anyway, my suggestions:

Nick Drake - Parasite

Thom Yorke - Cymbal Rush

Beirut - Sunday Smile

Neil Young - After the Goldrush

If you want something with substance, just pick a song by The Mountain Goats.
But if you just want something that will make you sad, look elsewhere... Or on their album, "Get Lonely."

The Mountain Goats are always great.

I've only listened to their album Tallahassee. I'll check out Get Lonely though, I've been meaning to go through their discography, but I had no idea where to go from Tallahassee. I just heard them on Moral Oral and instantly loved it and downloaded the album for that one song, and then ended up loving the album as well.

Listen to pretty much the entire album for the soundtrack of the film Garden State. The whole point of that soundtrack is to be deep and touch your emotions, especially given the entire premise of the film (Zach Braff's character has had his emotions and feelings supressed by pills his doctor dad gave him from childhood after a traumatic incident, and he spends the film rediscovering all those emotions and developing bonds and feelings for Natalie Portman's character, and facing his inner demons and depression...).

However, on that soundtrack, are three particular songs of note that I specifically recommend above all the others (though they're all awesome anyway...):

I think Resident Hero's album Look.

Sounds odd, but some Jo Co songs

5fdp's The Bleeding, (I think The Devils Own is one), Death Before Dishonor, Walk Away

I can't help much my iPod is mostly George Carlin, Jo Co, Patton Oswalt, Rammstein, and Stephen Lynch.

Hm, first song that comes to mind is Don't Give Up by Peter Gabriel. And, possibly Downside Up by Peter Gabriel.
I don't know if this is a deep song but i get a positive feel listening to it, Kyrie by Mr.Mister.

Weird, nobody has mentioned any Tool-songs. Examples like Lateralus, Right in Two, Schism or jimmy. Great songs and a great band.

Anything on the Ayreon Album "01011001"
My some of my personal favourites are:
"Age of Shadows/We are Forever" [http://www.youtube.com/watch?v=tIqRsl8Vm-Q]
"Comatose" [http://www.youtube.com/watch?v=8zj8ihXM4CM]
"The Sixth Extinction: Echoes on the Wind/Radioactive Grave/2085/To the Planet of Red/Spirit Of The Wind/Complete the Circle" [http://www.youtube.com/watch?v=r-tQTSDWFkI]
(Part 2, since the uploader used 2 parts to upload the song) [http://www.youtube.com/watch?v=albjITcm0ig&feature=related]
The song title is really long mainly because each part has it's own title and in some cases could almost justifiably be it's own song.

Lyrics for all songs on 01011001. [http://www.darklyrics.com/lyrics/ayreon/01011001.html]
