I've read through most of that website's Shinobi articles, but it hasn't helped me any. To my knowledge, the only difference between the Japanese and English versions is that in the Japanese version of Shadow Dancer you play as Joe Musashi's son, whereas in the English version you play as Joe Musashi.

Well, if I search a little, maybe I can find something. In the meantime, did you search for official promocional comics?

It seems in some translations I found, Joe Musashi's father travel somehow in the future.

"Jiro uses Ninja Magic to protect himself from an orbital blast that wiped out his village. The energy from the ninja magic, combined with the energy of the explosion, accidentally sends Jiro to the future where the "bad guys" have already won."

So, in other word, you play Samurai Jack but with a ninja.
