It's an issue of imprisonment. Lister has always had an anti authority streak and thus co-uld not consent to be imprisoned with pretty strict rules (like the 'curfew', due to Legion needing every one to be in their cells when one of them sleeps). Plus, just because they haven't mentioned it for a while, Lister is still all about his plan and his farm on Fiji. And not that he said he never had a relationship with a woman, but rather, nothing ever indicated that he had.
And finally, if you never got a sense that he might have fallen in love with one of his male friends before, then perhaps you should read more carefully. As Rowling saw it, Dumbledore had fallen in love with Grindelwald, adding to the horror of what he eventually became, and the depth of their relationship.
I just don't understand how a character that has never been alluded to being one sexuality or the other or expressed a love interest in any female can seem "wrong" to be gay. I don't know what you mean by "it made no sense". What does a character have to do for it to be okay for them to be gay? Have rainbows shoot out their eyes, cross dress and speak in a high pitched camp voice about fashion trends?
