Echoing a few people in this thread but some games bear multiple mentions. Also, I understand some of these are not RTS games.

Europa Universalis III
Rome: Total War
Total Annihilation
Ground Control series
Homeworld series
Civ 3/4?
Rise of Nations
Warhammer 40,000: Final Liberation :D

Homeworld (seriously, get this one as a matter of priority)
Age of Empires II (preferably Conquerors)
Shogun: Total War

Those are all the ones I know. Had great fun with them. Still do, with Homeworld.

Indeed, this is worth a look.

Has a really nice story and great online multiplayer.

Can't go wrong with either of those.

Warcraft 3 and Warcraft 3: Frozen Throne are good.
I'd also recommend Starcraft and Starcraft: Brood War, but they are before 2000.

Wait...someone else who likes Generals!?!?! I thought I was the only one!
Aside from the original in all its simplicity, Generals is the only game in that series I liked...

My recommendation is Praetorians, I used to love to play that game but I never see much love for it around. Or perhaps Stronghold/Crusader. Warcraft 3 with it's expansion also had excellent campaign and story coupled with big replay value in skirmish matches.

I know it says "7kfans" but the source code and needed files for the game were released to them to make the game run better on modern windows OSes and because Trevor Chan is a lovely man.
