I'd say my favorite is the "cabbit" coming from the water in saints row 2 with all the secret islands it's so mysterious then BAM! giant bunny

My favorite one is at 5:27 where you "fall through the world" and get punched back through it by Genghis Khan.

A decent amount of them are inside jokes between the developers.
