For playable characters, it's Gold. This BAMF won 2 leagues and beat Red.
My favorite ever is definitely Blue....or Green whatever the hell people want to call him. This is my favorite moment with him.

Only annoying thing about him? He couldn't move very quickly. Not a problem normally, but definitely noticeable in areas like Mount Battle or when back-tracking to a heal station.
I liked Colosseum best though, it had a really dark storyline compared with the others.
'closing a Pokemon's heart'? Ok, sounds like a bad thing to do.
XD was good, but wasn't as good as Col.

I've never liked the main characters, and that view was enforced when Team Plasma came around in B/W. Not that I'm crazy about "animal rights", but keeping them in balls and forcing them to fight is obviously past the ethical grey area. It was nice to finally see a game go into that topic, and I'm looking forward to the conclusion in B/W 2.
Anyways, Gen IV was a lackluster story with an epic conclusion, so:

The main characters from the manga in general, specifically Ruby & Sapphire. I felt they had the most interesting dynamic of them all. Also, Yellow was pretty cool.
