The theme to House sets the mood for the show quite effectively.

I'm not sure if anything Simon & Garfunkel has done has been made into a theme song, but if it has, perfect.

The Dues Ex theme (although I will never be able to listen to it again without hearing Yahtzee's voice-over playing in my head), "Still Alive" from Mirror's Edge (by the way, people, do specify), "Ballad of Serenity" (Firefly theme), the Jurassic Park theme, the Indiana Jones theme, and of course the Legend of Zelda theme. The House theme is quite good in the context of the show, but not something I would listen to on its own.

Well... depending on either movie/anime themes or game themes.
Portal and Prince of Persia warrior within had the best, in my opinion for games, off the top of my head.

Shakugan no Shana II & Vandread and Ghost Hunt had great themes that I can remember in anime.

I don't really recall movie themes.
