I should imagine just about every answer to this thread ought to go in a spoiler box so...
I have so many favourite scenes from the game but one of the most poignant moments for me was saying goodbye to Mordin on Tuchanka. I think it was the first of many gut-wrenching moments to come. I don't think I've ever seen someone meet their own demise with such grace and conscience.
I also want to throw out there the time spent with Garrus on the citadel, letting him win the shootout. The "date" with my straight MaleShep and Kaiden. For those that actually care about his character (one of the best in the series for anybody with any class), it was a very rewarding and emotional scene.
I also felt a little disappointed when Grunt survives his charge into the Rachni nest. It was so well done I was certain he wasn't coming back.
Thanes death and the the part with his son right before it, Legion sacrificing himself for the Geth, Garrus and the sniper match, Garrus and the final conversation

So I'm about to finish the game and I know I'm probably going to get disappointed but as a whole the game has been the best of the series imho. So with that said, what were your favorite scenes?

Also when Anderson died, I think that was the first time I have cried during a video game, either way manly tears were shed.

About the assassin, there's something extra awesome to consider.
You stab him with the omniblade no matter what, even if you're an adept or vanguard (both of which use biotics for their heavy melees, not omniblades). Think about that: in that case, Shepard had a blade the whole time, but preferred biotics. At this point, however, he went out of his way to make sure he gutted Kai Leng like he gutted Thane.
I love this game (for the most part. *cough* fuck you ending! *cough, cough*), and I love several moments in it, but romancing Kaidan is first and foremost.
In a game filled with heart rending and spine tingling moments that one line stood out. To me it summed up the entire philosophy of the series as well as bringing a tear to my eye.
Well its hard to name just 1. There are ALOT of good moments but...
Walking in on Garrus and Tali. It was nice seeing other characters delevoping romances. Before it was all about Shepard and who they got together with. Made the crewmates seem more real, afterall why shouldnt Garrus and Tali get together. They've been through as much as Shepard, and it was like finding 2 good friends announcing their engagement, happy for them both.
There are so many, I really don't know which one to choose. I'll just name a few.
When Mordin said: "Would have liked to have run tests on the seashells." I don't know why exactly then but I just lost it when he said that. It was such a great moment.
When I managed to make peace between the Geth and the Quarian and Tali took her mask off and said: "Right now, I have this." and then the camera fades away. That scene is very well done.
Walking into Garrus' "room" while he and Tali were embracing each other, scenes like this one made the game feel so much more alive. I loved the interactions between the characters and this is one of my favourites.
Going shooting with Garrus in the Citadel was simply great.
the one where Shepard dies and spread her immortal spawn across the cosmos. i haven't finished the game yet and it'll be a while since i'm getting all the charges refunded then I'll buy it again and only have one charge then
For all those people that like(d) Mordin, and killed him when he went to cure the genophage, I have one thing to say. I just saved his life, and sent him (without curing the genophage) to the Crucible.

Killing Kai Leng. "This is for Miranda and Thane, you son of a *****."
Putting a bullet in Udina. I never liked that guy.
The scene with Grunt surviving his heroic last stand was just filled with so much badass, it actually beats the more emotional scenes for me. Not that I wasn't laughing and (almost) crying at the heavier scenes, but holy crap Grunt surviving was powerful. I had chosen to save the Rachni queen, by the way, so the rest of Grunt's squad had been wiped out even while fighting together against the oncomming hoard but Grunt still held back, totally alone, to give me just enough tim to run to the shuttle. Then at the last moment he stumbles out like 'I gave you enough time to escape... by killing EVERYTHING.' Yeah, that guy is pure Krogan.
A certain special Liara scene when she goes up to your cabin.
She says that she is leaving behind a message for other in the cycle in case they fail, and asks your opinion. If you tell her that you know she knows you best, she goes off into this little summary of your life, class, and alignment. Then she says how great she is to have met you, stuff like that.
I didn't romance Liara, but it did tug at the heartstrings.
After the Thessia mission and the way Shepard acts due to the outcome is also pretty good.
Any of the Garrus scenes, with the very last one standing out. There is also one I think right before you go on to the point of no return. All are just awesome.
Mordin, Legion, Grunt, and Thane scene were done extremely well; very emotional. You know the ones.
If you romance Tali and bring Garrus with you onto that one mission, the small banter between the 3 is very nice.
The very last confrontation with the Illusive Man, very well acted.
The PTSD Asari soldier in Huerta Memorial Hospital has a pretty crushing story.
And the first Romance scene with Kaiden and MaleShep I thought worked out well, even if I didn't/don't really see those two as a couple before.
Oh! And how could I forget the store refund guy?!
Supporting him and hearing the utter joy and surprise that he'll actually get what he wants, I couldn't help but feel good.
I'm sure there is a lot more that I'm forgetting or has probably been already said. Music, acting, and dialogue really sell it. Such a good game with great moments...
