Since everyone else is, I might as well throw in a few of my own favorites:

Darths and Droids- basically the Star Wars movies were a tabletop RPG. It manages to explain some of the weirder aspects of the prequels (even Jar-Jar) by having them be the creations of a little girl's imagination.

Jack- a furry comic based around the afterlife in a world of anthro animals. Very dark, but that makes the poignant moments shine all the more. Remember, just because it has "funny animals" in it doesn't mean it's for children. DEAR GOD IS IT NOT FOR CHILDREN! It might be a bit polarizing, but worth a look for anyone who is brave enough to give it a shot.

Scandinavia and the World- basically, it's about anthropomorphized nations... yes, just like Axis Powers Hetalia, though it focuses on the Nordic countries. And as a fan of the Hetalia anime/manga, I really enjoy this one.

Digger- a terrific fantasy epic about a wombat (our titular character) ending up in a place far from home, and in order to get back, she must first kill a dead god. It's beautifully drawn, well-written, and engaging.

Tales of the Questor- A story about a about a young Racoonan (anthro raccoon) named Quentyn, a daydreamer who wants to become a Questor- a hero-for-hire, if you will. There is a bit of religious undertones, but think of it more as a Narnia-esque allegory and you'll be fine.

The Adventures of Doctor McNinja- A fun comic about a doctor, who's also a ninja, and all the weird adventures he gets himself in. That's pretty much it.

The Whiteboard- The misadventures of a polar bear who runs a paintball shop and his friends. Even if you know next to nothing about paintball (like me), you'll still get a kick out of it. Especially since the Doc - the main character - tends to go a bit overboard with his inventions...

JL8- Basically, it's a comic about the Justice League as 8-year olds. Funny, heartwarming, and all-around adorable.

Exterminatus Now- Basically, it's what you get if you crossed Sonic the Hedgehog with Warhammer 40K. Wickedly funny, even if that humor gets a bit dark at times.

Skin Deep- The basic premise is that creatures of myth and legend exist... in the guise of humans. The comic is all about how the characters who have just discovered their real nature deal with this reality. There are several groups of characters the comic focuses on at a time, some people find this annoying, but I personally don't mind, as it lets us see more of this world.

Tossing another vote in for Paranatural. I seriously cannot recommend it enough.

Homestuck is probably my all time favorite. I'd suggest going in without getting hung up on the details, or the pacing, or anything else. Just roll with it, and it will be much more enjoyable to read.
Actually, there's a Let's Read series on youtube which is pretty nice for getting into it. Helped me immensely.

Unsounded is probably the most polished webcomic I've seen. The author clearly puts a ton of effort into drawing out the panels and writing the story. And it updates 3 times a week!

Girl Genius - duhhhh
Second both of these.

I love Unsounded because she went with a whole different way of doing magic and the art style is brilliant especially for a comic that updates so often (tho she does take breaks)

Similar love for Girl Genius' alternative take on technology; gotta love the steampunk mad-scientist vibe.

I just realized I forgot to mention Neokosmos, Gunnerkrigg Court and Digger. Look them up. Hooray!
