Games I have bought twice:
Star Wars Battlefront: it was such a fun and simple shooter. But it was the maps, THE MAPS that kept me coming back. I loved The Citadel and Cloud City.
Spiderman 2 The Movie Game: Never underestimate the joy of swinging around a gigantic New York City.
Rome Total War: Yeah I cheated after I beat it the first time but for me that just made it so much more fun to steamroll my enemies.

I bought fallout 3 twice (both copies work)
The first AC (because my disc got scratced)
XCOM UFO Defence, XCOM TFTD, Master of Orion 1 & 2 and Master of Magic (because they are all awesome)

I bought Left 4 dead 2 and Fallout 3 twice. Once for the xbox and again for the pc.

Games my xbox scratched and I actually went out and bought a replacement for are Civilization Revolution and COD: modernwarfare 2.

All of these are great games in their own right.

Saints Row 2 and I'm not just saying that because I actually did buy it twice. (I wanted the first one but could only find it being sold along with SR2).

I bought Twewy twice along with ff9 ff7 crisisd core morrowind dragon age origin and monster hunter other games that i would rebuy include personas 3 or 4 witcher 2 and a few other

I have Trine twice, once for a retail copy and once on Steam.

I would buy another copy of Penumbra: Overture though. I have the antology "boxset" thingy, which is pitch black with a biohazard sign on it on the front, so it looks friggin awesome. But then, look up Overture's box art and try to resist buying it for the sake of having that awesomeness...

Another I'd give a go for is Batman on the NES. Found it used on a hungarian eby-like site, for basically 30 bucks worth. Might I add it contains the original box without a scratch and a manual.

Yeah, you can tell I buy some shit for sentimental value, but that Batman game really looks like a great deal for that money.

Oh god my Gamecube and Gameboy collection is mostly made of those. Tony Hawk 3 and 4, Wario Land 2, Aggressive Inline, Pokemon Red, and many more

Chrono Cross/Trigger, Final Fantasy 7 (my disc is scratched, so I need to buy a second one.) I bought Fable II again so that I could ahve the platinum edition.

CnC 3, my first disc broke, DoW Soulstorm, same reason and Mass Effect 2, I bought it the first time on PS3, but then decided I wanted to import my savegames from ME1 so bought it on PC instead

I've bought a handful of PC games twice, for different editions or bonuses, such as:
Neverwinter Nights + Expansions and NWN Diamond Edition
Star Trek Online twice from different retailers
Don't know if this counts, but I have the original N64 Perfect Dark, and also the remake on XBLA.

I got Fallout 3 twice too but that was just because I liked it so much on the ps3. I decided to get goty for the pc: for the dlc and the mods.
That isn't the first time I had done that either. I loved San Andreas so much I had to get the PC version for modding too.
I also had Unreal Tournament for the Dreamcast & PC.
That game had some great mods: I loved replacing the voices with clips from Pulp Fiction & George Carlin.

I bought Saints Row 2 twice. Once for PC and once for Xbox, because I discovered the Xbox one was better and I found someone selling the special edition. I plan on doing the same for Saints Row The Third.
A lot of Indie games and other things I've bought twice due to Steam sales and the Humble Bundle.
