Wow, a whole thread and no one's brought up Armored Core?!?!?!?!
Ha, just kidding, I know someone did. I just wanted to be one of those guys.
While lots of soundtracks are great, Armored Core 4 and For Answer (and Nexus) stand out to me because they're so different from everything else you'll hear.
Really, Kota Hoshino and Frequency are just fantastic, and the music adds a lot to the recent AC entries.
Also, more traditionally, Saga Frontier 2 has one of my favorite soundtracks of all time.
Masashi Hamauzu does great soundtracks. I consider SF2's to be his best work, but Sigma Harmonics' soundtrack is also incredibly good. Oddly enough, I consider FFXIII to be one of his weaker efforts, despite being the one most people have heard.

Music from Kingdom Hearts was always something I enjoyed, specifically the Piano Collection.
I also like many like Shadow of the Colossus and Halo Music.

And Assassin's Creed II, it instantly became my new obsession, especially this song:

I could go on forever but I won't, mainly the older games have better soundtracks if you ask me but some newer games are still fantastic.

Also here's probably my favorite song from Armored Core: Nexus (Okay technically the End Roll is, but it's just a combination of this song and another one).
Also I always really liked Donkey Kong Country music. It was kind of a strange juxtaposition of wackiness and serenity to be playing as monkey that can glide by using her ponytail as a helicopter while listening to some of the best ambient music in a video game.
