Nico from Broken Sword. I dunno why. She's not a damsel in distress in Sleeping Dragon at least, and... well I guess the french accent rounds it off
Alyx (I think that's how it's spelt) Vance from Half life 2. she actually seems to have emotions (the number of times she gasps 'Oh my god' notwithstanding), isn't armed with a bandolier of huge dangerous guns anddoesn't spend all her time dissapearing into the background while the player wipes out all the enemies on ther own ( well, not in the episodes)
EDIT: does GlaDos even count s a female support character? it's a giant computer that tries to kill you, and one of the bits you have to knock off it in the final battle talks in a male voice (telling abot cake) I cold be wrong about this.

Personally as Female Support characters go my personal favorites are Yorda from ICO (especially at the end), Midna, and (cannot remember her name for the life of me) from Prince of Persia and The Two Thrones.
I don't really count RPG characters as most RPG's have an ensemble cast, hence the female characters in RPG's don't count (in my opinion) as support characters. But if I must state some... Sialeeds from Suikoden V, Tear from Tales of the Abyss, Elly from Xenogears.

The Dormeuse from Sentinal - sure she's sexy, but she's also smarter than you. A lot smarter.
Erica Redmark, Exile/Avernum series.
All three female supports in Advent Rising (though arguably two of them are practically leads).
Charlotte Gilmore - Aquanox. Hell, most of the women in the AD/AN series. Except maybe the one who falls in love with the hero, just for argument's sake.
EDIT: Shit, Viktoria from Thief! I'll leave off Shodan because she's more obvious villain material. And yeah, this realisation was prompted by someone else's post above.
FURTHER EDIT: Okay, we get it, now everyone STFU about Alex. Yes she's awesome, yes she's pretty, yes she also has an obvious crush on Gordon - this makes her good but still prone to the pitfalls mentioned at the beginning. She'd be on my list if she wasn't already on everyone else's.
Also, to whoever asked, Bastila was stuck-up and irritating but as a character she EVOLVED and got better, which is why she's still a good support character.

Okay, Here's my real list(With explanations)
Kriea(highly intelligent, provides a kind of "wicked grandma" figure, teaches useful things)
Cortana(Witty, like the voice, far from useless, capable of poignancy without cheesiness, strangely sexy for a computer program)
Visas Marr(Rarely speaks, but is clearly more listening and giving a rational approach when opinion is given, beautiful soft-spoken voice, makes the viewer hate the villain even further, has a great figure) Mira(Street-smart, badass, and not a love interest for a reason)
Midna(pain in the ass in the beginning, but she warms up as the game goes on, the first Zelda character that is openly sarcastic and cynical, a character with a bit more fleshing out than Zelda,is far more useful than Navi, plus, in the end, WOW!)
Miranda Keyes(Who the hell has a CO that's good looking, smart, and that freakin' gung ho?!)

Lots of people like Kreia, but I didn't like her much. When she stayed behind at one point, I was pleased about that, as I thought she'll not make it to the ship in time. But nooooo, even though I ran like hell, she still made it to the ship first. How, dammit, how?
I haven't finished the game yet, so she might be nicer later in the game, but she didn't make a good first impression on me.

As for my choice, I've got to go with Jo Beth Casey from Time Splitters: Future Perfect. She's hilariously snarky, and has the guts to fight with you through a haunted mansion. She helps you kill off a monster Deer trophy head (I swear, the Deerhaunter has scarred me for life!), discover the secret underground lab (which mansion doesn't have one of these lately?), and kill a giant skeletal demon thing named fluffy.
Not to mention she freaking hot! sheer awesomeness
