Maybe it doesn't really count here but the musical Wicked (soon to be a major motion picture) has a kind of grey ending where the bad guy does technically win. Guess it depends on the viewer but i took it as a win for the bad guys.

I was reading this thread and thinking: "I can't believe I'll be the first to mention The Usual Suspects!" Well, after all I wasn't. But it sure took a long time to appear.
