Once, I cried at the end of Cowboy Bebop.
Oh yeah, I remember I was close to it.

The Life Aquatic With Steve Zizzuo, the part where
Steve says, "I wonder if he remembers me.
Mainly because my dad passed away 2 weeks before I watched it.

Bridge to terabithia and A.I
Jesus, the ending of A.I is so sad, I think that's the most I've cried at a film, before then, I'd only gotten a bit misty eyed, maybe one or two tears but with that, jesus, it's just so sad.
Atonement has a pretty sad ending as well, though A.I is top of my list for me.

I'm dead inside, so it's pretty rare that I'm moved by anything at all, but once when I was a younger, happier soul, I saw Wrath of Khan, and when
Spock
died, that scene was done perfectly and I am not ashamed to say that weeped when Kirk said good bye. Also, looking back, it's one of the few times I've seen William Shatner give a performance rivaling any of Patrick Stewart's work.

FF9, FFX, Kingdom Hearts, all the damn Metal Gears. In the Lion King, not when Mufasa dies nowdays but when Simba's climbing Pride Rock to take his place as king at the end and that awe inspiring music plays. Oh and when Buffy has to stab Angel that time when Season 2(?) was on TV, oh and the finale of Boy meets World, my favourite program EVER.
