Mine is: The final Matrix movie should have revealed that Zion was a fabrication of the machines.
Tonnes of people probably haven't heard this hypothetical alternate ending (that would have made the final in the trilogy actually worth the viewing time). It posits that Zion doesn't exist and is just another facet of the matrix, that the blue and red pill don't do anything 'real' at all and the entire concept of escaping the matrix is created by the Machines (who also make it suitably difficult) in order to prevent the humans from ever escaping for real.
There's also a tiny shred of proof for this theory within the Matrix itself, namely the fact that Neo can both see Agent Smith whilst blinded in the 'real world' and that Neo can disable 'real world' Machines by touching them (remember he destroys that machine that's attacking them in the real world?). It just makes the whole trilogy a lot more profound and allows for the pointless 'happy ending' of the final film; the Machines reference to previous 'wipes' of the Matrix in earlier versions made necessary by human uprisings, it's completely conceivable that they would wipe the matrix again (liquidise most humans) and permit the remainder to think that they were in reality.
