Two. Pokemon Mystery Dungeon 2 (That memories bit at the end was soul crushingly sad), and the ending of the quest "The World Wakes" in Runescape. I was narrating everything in a livestream when doing it, and oh my god, I could barely talk through the horror and tears at the end of it.
I'm fine with Kamina being dead, ok, not crying. Then he gets back up in Gurren, punches Simon in the face to snap him out of his suicide then points at the heavens with a badass speech and orchestral music? Gets me EVERY SINGLE TIME.
He comes back from the dead just to make sure Simon gets through the battle alive. Or alternatively, he dies but just refuses to *actually* die until he made sure they won because lol Spiral Power. Seriously, if you look at the indicator in the mecha, Kamina's icon is totally black throughout the entire thing.
Interesting little sidebar on that: Anyone ever think about what would have happened if Kamina DIDN'T die? Let's take a little time to think that out...
It is revealed later on that Kamina is not infallible, and that there were points in his life where he admits to have panicked and only gone on with boisterous fake bravado. Is it not too much to say that, if he did survive to fight and defeat the Spiral King, he would have shown fear against the Antispirals? And if he had shown fear, even for a moment, would that have not demoralized and killed Team Dai Gurren? Not to mention the fact that it was the memory of an infallible Kamina that came and saved Simone and the gang during their trip into the Infinite Multiverse
In a way, Kamina is stronger in death then he ever could have been in life.

Crisis Core: Final Fantasy VII always makes me tear up. The mass effect trilogy has some tear jerk scenes. And I admit Cortana's death in Halo 4 had me tearing up.
That scene in Final Fantasy 9. You know the one. It involves a zeppelin. And Mages. Its grim.

Oh yeah! This is a very weird example. Quite possibly unique. I started playing Farcry 2 back when I was less certain about my sexuality. Ended up with a mancrush, one hell of a mancrush (At least one dream. Not my only computergame related dream, but one of the few that sticks out) on the Israeli companion guy. His plot convenient death (You know, before the game takes a left turn at crazy and fucking stupid.) made me cry. And try and redo that segment in the vain hope it can end in a different way.
First, and only, crush on a fictional character. Never could beat FarCry 2 after that. Partially because of the whole death of the only companion I liked, mainly because the game was fuckoff stupid and the protagonist was, quite arguably, pure fucking evil.
For the People of Dacia, my steadfast allies through the macedonian purge and the pontic massacre. Despite the gifts and the protection, the filthy germanics organized a betrayal. The roman emperor shed a tear as the dacian populace was put to the sword for their treachery.
In my first playthrough of Mass Effect 3 i made some serious mistakes. I released the waterworks multiple times. Also every time they mention rose from fable 2, idk why but for the first 20 mins of a game i got really attatched to her.

Metal Gear Solid 1: Sniper Wolf's death was the first one I think. A socially outcast woman from the desert bleeding to death in the cold Alaskan snow, lung-shot by the son of the only man who seemed to care for her while poetically recounting the events that lead her to be who she is.
Any time a bunch of people start telling the hero they believe in him. Like, between stages of the final boss fight in Paper Mario: the Thousand-Year Door (or the same in Okami, come to think of it). Something about love pouring in from all corners of the globe gets me in a place I can't protect.

Yeah TTGL is damn intelligent if you bother to think about it. Come for the explosions, mechas and tits. Stay for the philosophy lessons and more badass speeches than you could possibly imagine.
I overthink everything anyway. Like how in Persona 4 Arena, Shadow Labrys' instakill is an exact replica of Labrys' own imprisonment inflicted onto someone else. She locks them in an alternate dimension within the TV World which is a different reality itself. Basically, you get out of her Labyrinth somehow, you're still fucked because you have no way out of the TV, so you're stuck in Shabrys' dungeon regardless.
Exactly how Labrys' very temporary escape went. HOW 'BOUT DAT SHIT?!

I was actually very disappointed with Hanako's route... Amazing character, Amazing story, Amazing feels but... the ending... The ending killed it for me, I found that the game ended when the relationship actually began...

Ending music to this game. One of the best RPG's I have ever played. Making Pokey retreat. Smashing Giygas. Then the credits roll at the end, playing some of the best music I have ever heard.

Of course, the whole final battle moves me to tears every single time, but it's because my imagination takes over and I picture the whole fight in my head being more thematic then what the text in the game tells me.
OT: King Kong: The Official Movie of the game and Ico.
I forgot that I could be moved by Ico, and then when that moment happened, I fought through the tears. I love that game.
