So I got into a debate with a friend recently over the roster in Smash 4 - and it came down to the classic "Well, I bet you couldn't do any better!". Since I'm bored and have some free time - yes, I think I could do a better roster than currently in Smash 4.
So I'll be doing the list first, then some reasoning for what I feel are some more controversial choices later. Also, I'm going based off of what the current roster for Smash 4 as of Feburary 2016, when the roster will be complete.

Explanation
Wait, how did you decide some of these? What constitutes a "Nintendo" universe?
My general rules went something like - Get rid of clones as much as possible (Bye Dr. Mario, Lucina, Lucas, Toon Link), get rid of largely unpopular or pointless additions (Duck Hunt Dog, Mii Fighter, Bowser Jr., Wii Fit Trainer etc.). A few hard cuts were made, as though that character was popular, there was potential to replace them either with a more popular character or a character with far more personality/gameplay available to them (R.O.B).
I was also trying to make the game not be quite such a bro-fest.
A "Nintendo" Universe is one defined by Nintendo either outright being the only ones to publish that game series (IE: Boktai, Fire Emblem) or Nintendo being the one to host the notable majority of that game series (IE: Monster Hunter).

It was a tough call on that one - especially since Ike IS popular. However, EVERYONE from the FE series used swords AND was a Lord-class rep. This did a fairly big disservice to the series. I replaced Ike, Lucina and Roy with new characters who AREN'T primarily Lords, and who better represented the weapon diversity in-game. So now we have Camilla (Axes/Mounted), Titana (Polearms) and Virion (Archer) in addition to Marth (Swords) and the Tactician (Magic).
Well, what about those clones?
Honestly, a couple of them could come back as Alt. Skins for characters - namely Pit - Dark Pit, Mario - Dr. Mario, Fox - Falco, Marth - Lucina. But I'm pretty against having direct clones, much less so many of them or characters that play so close to each other.
In addition, I'd make the Pokemon Trainer have Alt. Skins, so he/she could be any of the Male/Female Trainers from the different regions. If you wanted to be May/Silver etc. you could be.
How did you decide on some of these newcomers?
Django - From Boktai, and excellent if overlooked game series for the GBA.
Megaman Zero - I was tempted to go with Classic Zero, but MMZ Zero has a TON of variation in weapons and gameplay comparatively.
Simon Belmont - DURR. Are you kidding?!
Lightning Farron - Believe it or not, Lightning is EXTREMELY popular, especially in Japan. Almost Cloud-level.
Chun-li - Honestly could've gone with Ryu....but we have so many people who punch already. Need someone who kicks too.
Ryu Hayabusa - Funnily enough, Dead or Alive HAS appeared on Nintendo consoles before, as has Ninja Gaiden. The Nintendo versions actually spawned a character that made it to the main series too.
