Well, personally I like Morrowind better, and I'm not even playing it modded. (Mostly becaus I'm too lazy to mod it properly.)
For me, it's three main reasons:
For one you can't become the leader of a faction without being good in that factions skills. For instance, if you are a hackandslash warrior, you can easily rise high in the Temple and the Fighters Guild. But not in the Thieves or Mages Guild, because you have to be able to cast spells, mix potions and sneak your way to eternity.
Two: There's no fast-travel. Sure, you have to walk and walk, and then walk some more. But, in my opinion, it adds alot to the whole atphmosphere and feel of a huge world. In both Oblivion and Skyrim it too easy to just be lazy and skip ahead to your destination.
And one last tiny one: If you roll a Kahjiit you actually get kitty-feet. So, you can't wear shoes. Same goes for Argonian.
When I'm typing this out, I see that these things are also very limiting (I'm guessing with some good mods, you can change all these things). But for me, these are key elements in a great, big and varying world. It makes Morrowind more "realistic" than Skyrim.
