im currently doing a Lets Play of GTA IV for the PC and i have put songs from my itunes into the custom radio station, now when im driving you can hear the custom songs i have put in there such as Metallica and Children of Bodom, granted you can't hear them well because i have the game sound lowered, but you can hear them none-the-less

so will i be punished for it?

Are you making a profit from what you're doing?

Are you distributing the files to these songs on any sort of mass scale?

If not, then don't worry about it.

Just put in a fair use disclaimer and it's all good....I think.

Try telling Metallica that!

OT: (Well more on topic) I know a lot of artists (such as Prince) have people actively puruse their songs on youtube and have either the sound or the video completely removed. In the case of Prince it is his personal wish in other cases it may well be the record company. I don't think songs being from your i tunes or if it was the original music will make much difference. You may also be subject to a copyright infringement complaint from Rockstar.

Honestly, they shouldn't care, and I wouldn't worry about it. As opposed to uploading clear audio files that are the focus of the video, it's really not a big deal, and the audio filters shouldn't catch or report anything.
