Except that Emrakul has protection from coloured spells, not their abilities. JtN comes into the field and then it's ability activates. It's ability is from a white source and requires a target (As it specifically says "Target Creature") which isn't allowed by protection. So no, Journey to Nowhere wouldn't work on Emrakul.502.7b - A permanent with protection can't be targeted by spells with the stated quality and can't be targeted by abilities from a source with the stated quality.
