I think he referred to some of the crew members, or so, if anyone of your team died there will be a scene where you mourn their death over a coffin.

Not to mention some of the background characters (either from your ship or from the colony) die in your presence, so Shepherd could be talking about them.

Yeah, I'm guessing he means the crew you see get absolutely butchered during the Joker section.

but they where set in those boxes which afterwards you can save them all if you hurry up to go through the Omega 4 relay, so no one got killed there.

How do you save every one? I did all the loyalty missions and yet Legion and maybe one other person died. Just curious.

What may have happened is, Legion and Tali have an argument after their loyalty missions. If your Paragon or Renegade isn't high enough by then, you'll be forced to take a side in the argument and lose loyalty. Same for Miranda and Jack.

The ones that got taken were, yes - but you see a few get crushed, impaled, etc by Collectors, husks and the like.

If someone dies, it shows their coffins at the end, not counting crew like Kelly or anything. At most, I think saving the crew or not is going to result in a minor Kelly cameo in 3. Maybe more if you hooked up with her. She doesn't strike me as very recruitable.

To save the crew and your whole team, you have to have completed all loyalty missions before you get the IFF. After that, go straight to Legion's loyalty mission. Once you've finished that, the next time you try and fly the ship, the IFF activates.
