You'll find a lot of things that Mass Effect uses for visuals were modified from existing works.
The Phalanx pistol looks almost identical to the Bajoran Security Phaser model from Deep Space Nine, just longer.

When you rip something off but change enough details of it, it's called an Homage. Raiden himself is just a trope anyway.

Robot ninja/cyborg ninja not super uncommon in fiction. Infact the 'hi tech ninja' is really common.

Pretty much this, the idea of a man cybernetically enhanced for speed/agility/combat prowess has been around for a lot longer than the Metal Gear series. It's really just an evolution of the pop culture surrounding the "ninja," with technology to bring it forward to a post-modern setting.

Ever hear of Shadowrun? It's a d20 tabletop game. One of the classes is called "Street Samurai" that's exactly that.

I am aware of the whole cyberninja thing existing before hand and such, its just that Kai Leng looks almost exactly like Raiden, who, while being a cyberninja, has a very recognizable look that Kai almost exactly imitates

Yeah, except for their nationalities, personalities, hair color, eye color, manner of speaking, motives, occupations, and fighting styles they're IDENTICAL!
