I don't read too many comics, but from what I've read Dr.Manhatten from Watchmen sorta had that feel about him.

The Specter, Mr.Myzalblic(not sure that I spelled that right), if Watchmen counts, Dr.Manhattan and the Anti-Monitor are all technically more powerful than Superman. Most half-decent criminal masterminds that Superman has met have exploited at least one of his weaknesses at one point or another, and the one villain who killed him(Doomsday) did so with nothing but brute strength. OT The last three characters I said are more powerful than Superman, since they are practically omnipotent. In the Marvel universe, Squirrel Girl since she is the most powerful hero in regular Marvel continuity and beat up Dead Pool, who beat up the Task Master.

Superman actually has many weaknesses, you just have to be smart about it.

Here's a good one: Superboy Prime.

Also, Batman.
HOW is BATMAN overpowered?!
Now that you mention it, Batman has the strongest mind in the universe, and Superman has the strongest will in the universe, so as a team they are, in theory, nigh unbeatable. Also, Superboy prime has punched through the walls of reality, but he doesn't technically have reality warping like the characters I mentioned.

Goku. Actually, scratch that, the Saiyan race in general. They have an inherent genetic ability known in mysterious nihongoloid as "zenkai." Basically, it allows them to gain power from near-fatal injuries. In other words, what doesn't kill them really does make them stronger.

In terms of storyline, this means that if you were to beat Goku to a pulp, crush him so bad that he couldn't even move anymore, there's a chance he could survive that whoopin' and come back ten times stronger than you. If that ain't overpowered, I dunno what is.
He and the other Saiyans have died at the hands of people without that power, like Frieza and Majin Boo, so I don't think that that quite counts.

Wolverine. How good is his healing factor now?

(though she's not a hero) Scarlett Witch. She can alter reality on a whim with her mind. 'nuff said.

His healing factor's not as good as Jean Grey/Phoenix, seeing as she dies and comes back to life so often it's like she's got a spawn point.

Not so much. Sometimes it's a clone. She generally stays dead for a while too.

And, to be fair, Wolverine's had his share of deaths, too. Though it's unclear whether any of them count anymore...

Hooray for Ret-Con! ;)

Yeah, but he was a psychological pansy

It's kinda funny, he has the power of god, yet he doesn't feel he can really use it. He even sees the future and does nothing to prevent cataclysm.

Man, Dr. Manhattan was hardly even a hero.

Superman is the only comic book hero that comes off as overpowered, but everyone in Metropolis carries around Kryptonite these days.

He's more detached. he's neither HERO or VILLAIN or at least NOT in the way that we (as individuals) view right and wrong. Life and death are pretty much meaningless when he sees no real "DIFFERENCE". Its not that he doesn't CARE that they are dead, it's that after there dead, there's NO change in his eyes. Yes he does see Cataclysm's but also sees PAST it. He sees the effects of the Cataclysm outside the here and now. So as horrible as something is, it may prevent something even WORSE down the road. He is also IN all these times at the same time, so it splits things for him, he's with his girlfriend and telling her he loves her and he'll never leave but at the same time, some years down the road, he's also making out with another girl.

This is not saying that he doesn't need SERIOUS couch time with a professional though.... WOW!

Dr. Manhattan for sure. (Debate for whether or not hes a hero is up in the air, but thats all technicalities)
