Almost surprise nobody has mentioned Legend of Zelda; A Link to the Past. For people that don't know, it's like Ocarina of Time, except it came first and without 3D. It's considered by some to be the best game of all time, though that's before Half-Life 2 and portal came out so....
You set out on an epic free-roaming quest to save the world all by your lonesome. The dungeons are very challenging and puzzling. All the bosses are memorable smash hits of monstrosity and difficulty. The overworld is a joy to traverse, especially the dark/light world duality mechanic.
There's not much to be said about the story, it's basically the same as Ocarina of Time; there's an evil wizard and you need 3 things from dungeons to save the world and the princess, but wait! a treacherous plot twist! and now you need 7 things from other dungeons, and the water dungeon is a PITA. But it came from a time where video games weren't video novels, so...
