I think for that, you should pick something like "Longshot" from x-men.

Basically he could defy probability - He was extremely lucky. It may sound flimsy, but he was a skilled hand-to-hand combatant, so you could make your character pull off some crazy feats but still get taken out by someone with the sheer skill to do so.

It can be whatever power you want - just make it so that he has to concentrate/focus/rely on an external McGuffin to operate it. Or it only operate in daylight, or something that your hero can;t necessarily control. Make it conditional so that your Batman type can beat the condition.

You could get some inspiration from animes like One Piece, if doubt rises.
...Or, from the Escapist (un)serious posts...

But on topic, what would be to aim for is an ability that is interesting and not cliché nor generic.
... Can't think of any, though. Lol.

You could do something comic-style; in other words, convenient and cool, but questionable science surrounding it. I had an idea about a guy being able to localize shifts in gravity (stronger-than-surface gravity or weaker-than-surface gravity) at will and more or less control the environment and stuff.
Oh wait! Maybe something like biotics in Mass Effect! That sounds way better... /sarcasm
:p

Super strength, but as a result he's unbelievably buff, to the point its a disability. It could explain why someone fast could take him down, but he could also kick some serious ass.

Well.. Since the person is going to be young.. Why not a power that he/she has not yet learnd to 100%? Like..Mindreading.. super strength.. healing. Healing would be good at this, since the person is not yet use to the pain of bullet's or other forms of harm.

I gave my superthingperson telepathy, because the ability to understand people and change their minds about things mystifies me (tells you how good I was at charisma based checks in school).

My flavor is more magic than outright superherodom, so I might go with powers that have to be switched on and provide for nigh-invulerability, a big whallop of a punch and not much aside from that.

A site for rather inventive superpowers: http://dailysuperpower.tumblr.com/

Mostly fairly useless superpowers :p but it could spark your imagination. And it's a kind of fun site to look at anyway.
Some of those are actually pretty cool. Every joint as a ball and socket? Imagine the flexibility!

Ability to confuse large groups of people? Good fun I say.

An old idea I had for a minor character was someone who's left eye saw one to two seconds into the future. Using the signals from both gives him excellent reflexes but the dissonance between his two eyes plagues him with constant headaches if one eye isn't covered.

The protagonist was a guy who could warp a form of energy that only hurt people that used magic, otherwise it would just pass through the target with no damage done. In the basic story I had set up he uses it in a hostage situation where the hostage was just a normal human but the villain was a witch. He just fires it through the hostage and takes out the witch.

I kinda threw these characters out when I changed the setting I wanted for my story.

I really should dust these characters off and do something with them....
